iBooks uses the ePub format and has DRM to lock the files to a specific device.
Kindle uses AZW which is a tweaked Mobi format and also has DRM to lock the files to a specific device.

So no. You can't do it.

As others have mentioned, synchronization between two different formats with two different DRM schemes on two different wireless networks is never going to happen. Even if it were possible, you would have to purchase the same ebook twice (once from iBooks and once from Amazon)... why would anyone want to do that?

You can, however, install Kindle for iPad and stay synchronized with your Kindle that way.

I've tried several reading apps for the iPhone and iBooks was the worst IMO - I ended up deleting it. Unless you truly want to purchase books from Apple for some reason, the best combo is to use Kindle for iPhone with your Kindle.

I'd do what DiapDealer said and just use the Kindle for iPad application. You can sync your Kindle store purchases to the iPad, Kindle, phone and computer then without needing to fiddle with anything and its also completely automatic assuming you have an internet connection.
