Converting large book (Bible)

I am trying to convert a copy of the bible (two actually, The Message Remix and NET) from .mobi to epub for my nook. The problem is that it seems to have trouble outputting the whole thing.

I am running Calibre 0.6.42 on xubuntu 10.04.

Well, it does, but the output file only includes about 80% of the book. Plus, when I do it in the calibre GUI it gives an error and doesn't add the book to the library.
