Copying through the library interface is no cleaner than keeping a synced backup (e.g. through FreeFileSync) -- the difference is that copying through calibre only transfers select items, and additionally will not copy any junk files which Check Library reports as not in the database.
File-syncing programs just copy the whole library folder.

So if Check library gives a clean bill of health then there should be no empty folders?
Either way, empty folders at least are not a big problem, all they cost is an inode (or NTFS equivalent) which is pretty cheap. They do make a visual mess, though.

If you are accumulating empty folders in your production library then something is still broken.

First thing to do is what eschwartz suggested: run check library. If it finds nothing then the question becomes "what is the difference in the file system between an FFS copy and a calibre copy-to-library copy?"

Copy to Library will only Copy Pieces that Calibre knows (and tracks) about.
Some knowledgeable folk store additional material in the folders, Copy To Library is Death to this additional material.

A number of side effects:
{Last_Modified} gets set to a current (timestamp) value
{id} are freshly assigned and the natural (un-sorted)
order changes

Thank you all for your time and effort to get to the right truck.

PS 1: Dear Chaley, I run check library often and I cannot seem to see any problem, in the first check or the next (after OK'ing the first one).
I'll do my best to be extra careful from now on.

PS 2: Dear Eeschwartz, I have started using the FreeFileSync - Good and faster way to sync. Thank you
