Does this look right? I'm not sure why there should be a subfolder with the same name as the top folder, and then an almost empty folder for each book.
You win, it doesn't look right. I attached my beginning file structure for you to see a clean library.

Before we stumble forward two questions come to mind.

What is the top level directory of your calibre library called? It's not AJ Jacobs, is it?

What version of calibre are you using?

Did you move the library to a new folder?
