It feels odd to have something non-geeky working in Linux, which doesn't work for Windows... and I almost feel compelled to apologize
If you look for problems 'flattening' annotated PDFs, you'll likely find a few folks mentioning that it should work with the commercial version of
PDFXChange (the free version I tried however does not)...
