Unfortunately, there's a bug in the Qt rendering engine that is used by Sigil, Calibre and other readers that prevents some Burmese characters from being displayed correctly. It appears that Kindles have the same bug.

For example, if the letter Na (န) is followed by the vowel sign E (ေ), the vowel sign needs to be displayed left of the Na (နေ), however, Qt based rendering engines (and the Kindle) display the vowel sign right of the letter Na.

I'm afraid there's not much that you can do other than hacking fonts and/or changing the character order from logical order to physical order. (I.e. hard-code the visual layout.)
