If the device is generating files after opening a book it is probably making a database file that links to the original book as well. If calibre is able to access that database it can probably delete the related files. But usually in most devices that database in not accessible or readable. If the op can find and post the database as well as his jetbook directory structure someone could work out how. I cant code so cant help with it.
