Emailing your book (or dropping it on the
Send to Kindle app) will add it to your Amazon account as a "personal document." Once it's there your highlights will be synced just like any Amazon-purchased book, so they'll show up on your phone or wherever.
If you side load it via calibre then Amazon doesn't know about it, and it won't sync anywhere.
