If you want Aero without transparency
Windows->Control Panel->Personalization(
)->Window Color
Set
Enable Transparency off
Adjust
Color intensity
Can't recall if this fixes the alternate colors in Calibre, but it fixes problems of this nature in other places - including Windows itself.
