Export from where? And how are you checking that they're lost?

Because there are two possible explanations:
  1. the exporting program is stripping the superscript/subscripts.
  2. the reading program isn't displaying the coded superscipt/subscripts.
ePub does superscripts and subscripts using the vertical-align CSS attribute. You could expand the ePub you've created and take a look at the code to see whether it's the exporter or the reader that's causing your problem.
