If it was called "rebuild" someone else would say it didn't pick up the metadata from the books (which was how the database was originally "built"), it picked up metadata from the .opf file (which was created from the original database, not from the books) so it should be called "restore" not "rebuild."
The multiple metadata.opf files (one for each book record) are just a backup in distributed form of the single metadata.db file which has all those book records together in a single file.
