Most books purchased through Borders were available as an ePub (and some PDF) download using Adobe Digital Editions (there might me a very small percentage that aren't). ADE ePub's can be read on numerous devices (almost everything but a Kindle) so you aren't stuck with only using them on a Kobo. I've got over 100 books in my merged Kobo/Borders library and can use them all, yet don't own a Kobo or have their desktop software installed.
