After I close the error window, "Show books in the main memory of the device" includes the book that failed to copy as if it were successful (but it's not showing in iBooks).
Create a ticket as described in the 'Start here' sticky, including the full debug log. You can also use the 'connect to iTunes' method to avoid the problem in the meantime.
