I've tracked down the bug - it's caused by Stanza ignoring the Content-Disposition HTTP header when downloading the ebook files. I've tweaked FLAG slightly to account for this - provided you don't try and download two books without refreshing or closing / reopening the page, you should no longer have this issue.
I've also got an additional idea that should provide a permanent (and un-noticible) workaround, but it'll require a few changes to implement, so I can't do this immediately - watch this space
