when kobo is installed it has an executable in /usr/bin/Kobo You need to run it from there instead of /usr/local. I run Ubuntu 10.04.1 LTS without any strange problems except for 1 missing library which had to do with compressed files. Once I fixed that by installing the right software, it just works.
