If I get karma from someone who has disabled getting Visitor Messages I send him/her my thanks in the karma field by giving him/her karma back.
But I don't think that you have any reason to feel rude: if someone doesn't give you a possibility to say "thank you" he/she can't blame you if you don't do it.
