I think there can be a problem with the Kindle caching books.

I am reasonably certain the following sequence will work:
- Connect the Kindle to Calibre
- Delete the books in Calibre from the device view
- Eject the Kindle to allow it to realise the books have gone
- Connect the Kindle to Calibre and resend the book(s)
