"Yes" if you are asking about Calibre's folder, "No" if you are asking about the folder you save it to, or the folder you do a command line conversion in.

The easiest way for a beginner to do what you want is to just add it to Calibre, save it out using Save to Disk with any folder and filename you want, then delete it from Calibre. Set the folder and filename in Preferences|Add/Save|Saving Books. In the long term, learning to use the command line tools for conversion would make sense.
