The Stanza team itself acknowledges that calibre's conversion to EPUB is better than stanza's. http://www.lexcycle.com/faq/how_to_create_epub

As for mobipocket, try converting the html in http://calibre.kovidgoyal.net/downloads/html-demo.zip with mobigen and compare the output to the LRF created by calibre.
