WRT the Sony Reader Library software (on your PC), turn off the Auto Sync to get rid of that annoying long sync, that can actually screw up your file organization.

But of course, Calibre is an even better solution.

I found, with a reasonable number of books (say under 100) the Sony software worked fine. ONce I got above that, Calibre made managing my books much easier.
