If your epub currently has a properly identified cover then the Send to device process will update the cover with the cover you have in calibre enroute to your device.

No.

You can use the modify epub plugin to alter your original epub and embed the cover of your choice. This process does not change anything else in the file. Or you can do a epub to epub conversion, which by default leaves your original epub untouched except the extension is changed to .original_epub.
