It's legitimate to use a duplicate file finder to directly find dupes inside Calibre's library. I originally kept duplicate books stored under all the author names, then when I switched to Calibre, I ended up with a fair number of dupes in the library - one copy under each author name. There was no good way to find them other than a dupe finder.
