Calibre has not worked with iTunes in a couple of years - not since iTunes 11 came out. Books on iPads are now managed by the iBooks application and that's locked down so that Calibre can't update it.

You might want to look into the "Marvin" reader application - that's what I use to read epubs on my iPad now.
