Not sure if you've tried this or not but here is a suggestion.
Assuming you have the Kobo Touch, when you are in the book tap the middle of the screen to get the options at the bottom. Touch the wrench, then Advanced Settings. Go to page 2 and make sure the box is clear beside the option Show Margin Page Numbers.
