Ich denke, der Kindle kann keine pdf-Dateien mit DRM lesen.

Und wenn Du die Dateien ohnehin selber bastelst, kannst Du Dir auch mit LaTex eine html-Datei ausgeben lassen und diese dann ins mobi-Format überführen.
