You must have the Sync Apps checked on the iTunes/Device (iPd)/Apps screen. iTunes "sees" itself as the "master" and if Sync Apps is not checked it will delete the apps on the iPad, but your apps remain in iTunes. Also, once you sync any App that you download directly to the iPad from the app store it will "sync" and be on iTunes. Hope that helps.
