Related news stories have confirmed that "free" means DRM-free. The iPad will also have a shared file directory that will mount on your Mac or PC and this can reportedly be used for side loading DRM-free ePubs.
From what I have seen, 3rd party apps are typically used on the iPhone for PDFs. I assume the same will be true on the iPad. These should work for all DRM-free PDFs.
