Here is the process you need to follow when closing an account: http://www.amazon.com/gp/help/custom...?nodeId=565164

I followed this step back in 2011, and got a confirmation from a regular customer service agent that my account was closed.

However, after e-mailing the account specialist, I got the same e-mail that this account was linked to an account with previous abuse. WTF? I think closing the account by yourself flagged my account as closed by amazon, thus by abuse.
You keep coming back to your closing the account as the reason for this, but that doesn't seem likely to me, and nothing I have seen in Amazon's communications points to this.

What you need is to get information from Amazon on which account triggered their abuse alarm, and why. As pdurrant says, it's not necessarily one of your accounts but it could be another that was incorrectly linked to yours. Don't jump to conclusions, and don't give up asking them until they answer this.
