Calibre Companion can launch a reader only if that reader advertizes its existence. The built-in reader must not be doing this. Kindle for Android suffers from the same lack. There isn't anything we can do about it.

Calibre Companion uses the cover supplied by calibre, while Aldiko loads the cover from inside the book. There are ways to correct the cover inside the book. Search the forum for lots of posts and information about this.
