On OSX or linux the follwing script will do the trick

#!/bin/bash

LIBRARY=/Users/kovid/library

calibre-debug -c "from calibre.utils.config import prefs; prefs.set('library_path', $LIBRARY)"
calibre

Make such a script for each library you want to use.
