Yes, they are stored separately from the .azw file. Calibre can create the needed .apnx file for all AZW/MOBI ebooks, but you may want to wait until the weekend - since 0.7.46 will update the method somewhat. See
Kindle Page Numbers. Note that Calibre's approach is still based on character counts, only Amazon has the capability of relating ebook pages to actual paper book pages.
