I tried to transfer some .mobi books and got the same thing. Same files that worked on my kindle 3 wouldn't show up on the paperwhite.
I found that if I transfered them to the paperwhite and did a conversion from .mobi to .azw3 they would show up. This is a work around for now. I'm using calibre 0.9.0 on OSX.
