This makes it look like a database error on the Kobo; not a problem with calibre per se.

You might want to look at the instructions in http://www.mobileread.com/forums/sho...d.php?t=118560 and post the debug device detection info.

Could you also try a Windows chkdsk on the Kobo drive?
