What are the names of the publisher's that are doing this agency pricing thing? This would include the 5 "major" ones and the other sub-publishers that they also own.

The five parent companies are:

Hachette
Simon and Schuster
Penguin Putnam
HarperCollins
Macmillan

You'd need to look at their individual websites to see their subsidiaries - there's too many to list, and even if there wasn't I can only name the SF&F imprints at each. (Orbit, Pocket, Ace/DAW, Eos, Tor/Forge ;))

Macmillan alone, to take but one example, own more than 350 subsidiaries, so the numbers really are enormous.

Okay, because I was looking at a book-if you go to the Sony store and look up C.E. Murphy's Urban Shaman it has it priced at $6.84, publisher Luna. But if you scroll down the same title is there again except it's $11.30 and published by Harlequin.

Luna is an imprint of Harlequin. (http://en.wikipedia.org/wiki/Harlequin_Enterprises#Additional_imprints)

BooksOnBoard put together a list of the publishers & their imprints (http://www.booksonboard.com/index.php?F=ebooks-list-of-agency-model-publishers); incomplete, but might contain all imprints from which BoB carries ebooks.

Would it be easier to ask, which publishers are not following along with the new pricing? :)

Of the "big six (http://www.scottmarlowe.com/post/Publishinge28099s-Big-6-Who-are-they.aspx)" publishers, only Random House is abstaining.

Hundreds, maybe thousands, of smaller publishers, including many online ebook-only tiny publishers, are not using the new pricing.

But I wonder why the same book is priced significantly different?

But I wonder why the same book is priced significantly different?
At a guess, instead of adjusting the price when the mass-market version of a trade paperback or hardcover came out, the book was accidentally relisted as a separate title.

And Macmillan is the US umbrella imprint for German publishing house Holtzbrinck (http://www.holtzbrinck.de/artikel/778427&s=en).

Whether all of those 350 entities under Macmillan are proper subsidiaries is another matter. Tor, for example, has the Tor and Forge imprints, but Forge is not a separate entity.
