I uploaded books on the ibook store one of them is on the store and rest are not and the reason they said is there is some unknown issue with the epub, i compared my two books (one which is on store and other which is not on the store) but dint find any difference all epubs are validated and have no problems .. do any one have idea regarding this issue.

Well, if iTunes doesn't know why, neither do we of course. Does it validate with FlightCrew?
